Updating projects with CONTENT FILTERS

We have the following scenario here:
We are downloading an online database and have applied some content filters - so on a first run OE will download let's say 25 of totally 100 entries (the 75 are currently empty profiles and we do not want them). In about 2 hours we need to check the same database again and to download the newl profiles (they were empty in the first round and that is why they were rejected by the content filter). The problem is when we use the "Download Missing Files" feature of OE it doen not work because although only 25 profiles were saved on the first round (because of the content filters), OE assumes that it has downloaded the whole 100 profiles bunch and no new files are downloaded in the second pass.
Any ideas on how to contruct a working project for this?

|Well, it should work. Perhaps, there is a minor detail missed. Can you tell me more details about the Project and the site you are downloading?
