1) Is it possible to shorten the timeout it takes OE E to close the application when using the /Close parameter? currently it is set to 20 seconds.

2) Is it possible to ask OE E to run a specific file when it exists?

You can use the following parameter to skip the countdown:

oe.exe /closenocountdown

There is no ability to run a file on exit, but we could add it. Please let me know what purpose would be for such feature?

For advanced operation, such as running a batch file to zip content, delete old directories, move files to different folders, etc.

You can use RunAfter=c:\1.bat line in the Project`s URLs field for that - once the Project download completes, Offline Explorer starts the specified file.
