I have noticed some problems with a couple of sites:
If I save this page with Inqury, shut down IE and restart it, it locks up whenever I try to view view the page.
If I select everything on page (ctrl+A), and drag to a folder using "Save links from selection/With pictures", it seems that Inquiry saves every file twice.
Also, would it be possible to make all these subfiles (pictures etc.) invisible, so you only see the main page in the folder?

Well I`ve just discovered that if you wait a couple of minutes a dialog box pops in IE with the text:
"A script on this page is causing Internet Explorer to run slowly. If it continues to run, your computer may become unresponsive. Do you want to abort the script? Y/N "
However, this only happens when trying to open the copy in Inquiry. Accessing the page directly in IE, via the URL, does not cause this problem.
